On the Mighty Colossus, Jake and his crew clear a reef in record time. Izzy and Skully conclude that the ship is big and fast. Izzy and Cubby spot what they think is a Never-Shark's fin. So, Jake and his crew use the colossal periscope to see everything from below the Never Sea. They see shipwrecks, a crab bot, and two shark ships. Izzy wonders what they are doing, and Jake uses the Splash Diver to get a closer look.
Jake sees that the fish are really machines created by Doctor Undergear, who then shows up. He reveals to be plotting an undersea salvage operation, which includes him and his inventions collecting various parts Doctor Undergear can use to build even more evil machines. He then spots the Mighty Colossus and is impressed on how great it is. Jake tries to stop Doctor Undergear from destroying the ship, but Doctor Undergear warns Jake that his shark suit has a bite. Izzy warns Jake to be careful of the shark, which Skully notices as Doctor Undergear, who then orders his machines to sink the Mighty Colossus.
Jake and his crew notice this and are tasked to defend the ship. As Izzy pilots the Mighty Colossus away from the machines, the crab bot latches onto different parts of the ship. Cubby fires net cannons at the machines to get them to submerge. Meanwhile, Jake is chasing Doctor Undergear until he nets him. Doctor Undergear calls Jake one galleon-sized glitch for a little pirate before using his Shark Sword to break out of the net. As Doctor Undergear warns Jake about the sword, the crab bot appears and breaks out of the nets.
Jake escapes from the machines and evacuates the Splash Diver before it gets destroyed by the crab bot. As Doctor Undergear tells Jake that he is in big trouble, Izzy and Cubby arrive. Doctor Undergear then commands his machines to keep Jake and his crew busy while he takes the Mighty Colossus to Gear Island to sink and salvage its precious parts.
Jake tasks Izzy and Cubby to keep the machines busy while he goes fishing for Doctor Undergear. Izzy and Cubby stop the machines by getting them to collide with each other. Meanwhile, with Skully controlling the Mighty Colossus, Doctor Undergear confronts him and threatens him with the Shark Sword until Jake arrives. As he and Doctor Undergear engage in a swordfight, the latter uses one of the shark suit's abilities to raise himself. Jake trips Doctor Undergear up with barrels but as Doctor Undergear recovers, Izzy and Cubby confront him again. As Doctor Undergear claims Jake's Mighty Captain Sword is no match for the shark suit, Jake takes the Shark Sword and uses it to cut the bolts, dismantling the shark suit in the process, to Doctor Undergear's dismay. As he leaves on a balloon created by his shark suit, he promises revenge. Jake and Izzy conclude that no one can take on the Mighty Colossus or its crew.
Back on Pirate Island, Jake and his crew put all the gold doubloons they collected into their Team Treasure Chest. Meanwhile, Doctor Undergear is almost at Gear Island when he accidentally punctures the balloon with one of his shark suit's fins, sending him plummeting into the Never Sea. Never-Sharks then chase him back to Gear Island.
